The war between the Klingons and the Federation is rapidly progressing into a full scale conflict and Starfleet has decided that something must be done. Now that Odo has told Chancellor Gowron is a changeling, Sisko is ordered to infiltrate into the Klingon Empire and expose him. Sisko selects O'Brien, Worf and Odo as the people to go with him, there's only one problem. Odo is still having a great deal of trouble adjusting to his new life as a solid. His work isn't fulfilling anymore and he's not interested in joining the mission. Sisko doesn't take no for an answer. Meanwhile, the plan is taking shape, with only one problem. Gowron moved his headquarters to Ty'Gokor, heavily fortified and located in a tachyon grid protected asteroid field deep in Klingon space. The crew of Deep Space Nine is on Torga IV in the Gamma Quadrant. The planet is believed to contain cormaline deposits. While determining the feasibility of a mining operation, suddenly a Jem'Hadar warship crashes into the surface. The crew is dead. Sisko decides to salvage it. Then another Jem'Hadar ship arrives. They attack. The crew is forced to retreat into the crashed ship. Engineer Muniz is badly hurt by a phaser blast. Then suddenly the attack stops. It seems the Jem'Hadar are not prepared to wage war inside the ship. A Vorta is even prepared to negotiate and the Jem'Hadar try unusual sneak tactics to gain access. Sisko gets a very strong feeling there's something going on, that there's an object so important in the ship, that the Jem'Hadar can't risk destroying it. It's different from what he expected though, all Julian talks about is prion replications, amino acid re-sequencing and quantum dynamics. Jake would rather write a report about the doctor battling Cartalian fever, for example and thinks that readers would relate to that more. Jake's wish for more action may come true when a distress call is sent in from the Ajilon Prime colony. They are under attack by the Klingons. They urgently need medical supplies and a doctor in a hospital near the front line. Bashir doesn't want to take Sisko's son with him, but Jake is able to convince him otherwise. Jake is delighted, but is the young reporter really prepared for the horror that is war? The discovery of an infant Changeling gives Odo a chance to correct what he sees as the mistakes in his upbringing. But as Starfleet's pressure for results grows, he has to turn to his father, Dr. Mora

When the traitorous Eddington returns, Sisko will go to any lengths to capture him.

A coded message from the Gamma Quadrant leads Garak to believe his mentor, Enabran Tain, is still alive. He and Worf seek him out, only to discover something much worse: a Dominion invasion fleet poised to attack the Alpha Quadrant.

The station readies for a Dominion attack. Worf and Garak meet some unexpected friends in a Dominion Prison camp.

Dr. Bashir is selected to be the model for the next-generation of Emergency Medical Hologram (EMH). But he balks when his parents are invited to the station to be interviewed by the EMH programmer, Dr. Zimmerman. There is a dark secret in his family that he's afraid that his parents will reveal. When a Cardassian official that thinks of Kira as his daughter is dying, he agrees to reveal all he knows to her. But the experience dredges up Kira's memories of her own father's death.

Quark doesn't know whether to be panicked or overjoyed when he learns that his mother is the new lover of the Grand Nagus.

Dax and Worf accompany Martok on his first command since being held by the Dominion. But the ship they are given hasn't seen victory in months and the crew is near mutinous.

The DS9 cast discovers a small colony on a remote world that was originally populated by them 200 years earlier due to a time-travel accident with the Defiant. The current colonists lives depend on making sure that accident happens again, even though they've now forwarned the crew that it will happen. While salvaging components from DS9's sister station, the crew run afoul of a surprise left behind by the Cardassians.

Jake and Nog go through hell and high water, from participating in an auction to dealing with the Dominion, to receiving a Willie Mays baseball card, all in order to cheer up the war-fatigued Captain Sisko.
